In Xenosaga, Mary Magdalene is a mysterious woman having lived 6000 years before the story started, it's to say 2000 years before the current era. She was said to be the Partner of the Messiah, although in game the database base it is just a title, and she seems very close of Yeshua, it's to say of chaos (yeshua itself being the hebrew name of Jesus). The both of them lived in the past era, her as the human incarnation of the Power of Animus, a power that can control Anima, whose human incarnation is no other than chaos himself, with purpose to destroy our plan of existence (a lower domain) when its existence will reach an end due to the rejecting human's will. This failsafe system is to protect the others plane of exisatnce: namely, others lowers domain and the Higher Domain where God lives, U-DO. Mary built the Zarathustra system and others Relics of God in order to allow humanity to ascend to the plane of God and to avoid destruction. Upon faillure, Wilhelm, the protector of the Universe, took zarathustra and the situation in hand. Latter on, to prevent Anima from activating and to kill everyone, including chaos, Mary gave her life to divide the power and push back the destruction.
In Xenosaga, KOS-MOS was built to become Mary Magdalene's reincarnation, with the hope for Wilhelm that Mary would help him to do what he calls the Eternal Reccurence, and so saving the universe. She appears as blue eyed KOS-MOS, nevertheless how did this reincarnation really work is up to debate seeing as Wilhelm's plan were stopped by KOS-MOS/Mary. In the end, she gave her life once more to save her friends and gain time to prevent the destruction of the whole universe. This time she didn't die, but fell into a long sleep with Yeshua's consciousness until her next awakening is to come.
